Almost always, yes. We write a migration script, run it on a copy, and check the discrepancies before the switch. The files stay readable throughout the transition.
That is expected: an internal tool evolves constantly. We make the business rules configurable, and a maintenance contract covers a monthly allowance of changes.
Which is exactly why we involve them in scoping rather than at delivery. Training is part of the project, and an interface designed with its users needs far less training than one designed without them.
